If mastery of the Arabic keyboard is not essential, you could consider the
morphophonology-based Arabic input method that I helped to develop for
Basis Technology:

You can contact them directly, their pedagogical prices are very moderate.
There are interesting plug-ins with lexical and archigraphemic functions as
well. The latter is useful for historical orthography, among others.
