I tried changing the sort order again, and I double checked to make sure
that all the lines you mentioned had the same language encoding.

I changed from

a aa ch ee f h i ii k m n oo p r s t th u uu v x y

to

a ch ee f h i k m n oo p r s t u v x y

I get the same problem that I did before, the interlinearization fails to
work. Also, I noticed that all the words that start with aa ii uu and th are
now forced to the bottom of the sorted list.

a phrase such as

\t pamú'aav

should have the following lines

\m pa- mu- aav
\g DET 3.sg.poss face
\e his face

But instead it turns up the following

\t pamú'aa v
\m pa- mu- ***

And I don't know if it means anything, but in the language encodings dialog
box, under the Characters tab, all the double vowels I used to have, are
still listed and do not go away, even after I quit and restart the program
after having made and approved my changes to the sort order.

Because of an unrelated problem, I had to do a clean install on one of my
Macs. On a lark, when I reinstalled Shoebox, I created a new language
encoding for Karuk with my preferred sort order.

Then I removed the database type information from a copy of my dictionary
and brought it into Shoebox on this restored machine. This one does work.
I've even managed to get it to interlinearize correctly.

I think that's why I suspect that somehow Shoebox has remembered the long
vowels in the character set for the Karuk language encoding.
