 Hello again Elena,I did some research on the topic of Greek letters. To my surprise, fonts like Liberation, Charis SIL, etc. which we distribute with Phon, actually do a poor job at supporting the Greek orthography. 
However, I found the New Athena Unicode font, which seems to be doing the trick:

After you download and install it in your system, you can select it for the relevant tiers (e.g. Orthography, Notes) via the Font tab of the Phon preferences (accessible through the Edit menu).

just to say that Phon (Φων) has:
1.      no Greek dictionary language. There is a reliable onlineGreek dictionary at: http://www.greek-language.gr/greekLang/modern_greek/tools/lexica/triantafyllides/search.html?lq=%CE%91*&dq=
 

2.      no Greek syllabifier language. I can provide a comprehensive list of Greek σ and σ combinations, if youwant to add that to the program.

Also, Phon doesn’t recognize all Greek letters that I type on theorthography tier and displays them as square symbols, though I set language preferencesto ISO ell.
