LingPipe contains a fairly complete set of clustering evaluations, including
Vilain's model theoretic cluster scorer designed for MUC, the Bagga/Baldwin
B-cubed evaluation also designed for MUC, as well as the more widely used in
the rest of the world relational evaluations.  Check out the cluster scoring

You can also do more sophisticated scoring with dendrograms, such as
cophenetic distance and scatter measures.
