Have you got some reason why you want to use PDF? What is the audience,
purpose and delivery method for the materials? Will they be changed again in
the future?
Broadly, XML was designed for representing what you describe, as a data
management environment. From XML representations of the complex linked data,
you then generate whatever delivery forms (eg PDF, HTML, RTF, Flash, or
whatever) are appropriate to the goals.
In other words, you need to separate the *representation of the data* from
the *delivery of the resource*, because the platforms/formats that optimally
handle each function are different. It is only in simple cases (typically
ones that replicate paper) that the one format can adequately do both.
