You can use COMBO for those searches. For example:

combo +swait^a^minute sample.cha will match only "wait a minute"
combo +swait^*^a^minute sample.cha will match "wait a minute",  "wait just a minute", "wait more than a minute" or  "wait more than just a minute."
combo +swait^_^a^minute sample.cha will match only "wait just a minute"
combo +swait^_^_^a^minute sample.cha will match only "wait more than a minute"

I don't understand you question "Would it be better to just include key words in the phrase like "long ^ ago"?". It is up to you if you want to use actual words or wildcards. I also don't understand what are the bound morphemes that might be mistakenly dropped. Perhaps someone else can answer those questions.

You can make that distinction. For example:

combo +sminute^. sample.cha will match all cases where words minute is followed by a period.
combo +sminute^\+... sample.cha will match only "wait a minute +..."
