I've always thought that в is used when you're describing something 
that happens while you're on the plane:
Я летел в самолете и смотрел в окно.

While на is more about just how the trip happened:
Ты прилетел на самолете или приехал на поезде.

The same В/НА distinction holds for all vehicles, by the way.
